I've always loved the Metroid II/Metroid III designs for Samus. Hard to say what I like about them so much though. She just feels a lot more sensible than any of the other series' incarnations.

I am not really into Metroid that much though I've always enjoyed seeing cybrog/robot designs in the Mega Man series since most of the designs are just very tidy and have just the right amount of colours on them along with it being very memorable.

I liked Minato's design specifically because they managed to avoid making the player character look generic. Often self insert pcs tend to be made as generic as possible so as to avoid offending the sensibilities of a potential player, but he at least looks like he has some personality. Unfortunately the female pc didn't avoid that fate.

Actually, since p3p is a remake, this could be due to a change in design principles over time as the medium became more popularized.
