In MGS2 it was revealed Ais had taken over an omnipresent illuminati-like organization. It's not exactly religion, but there are a lot of themes about questioning what you were taught in the story. Snake: "Find something to believe in, and find it for yourself. When you do, pass it on to the future." Also in Wind: A Breath of Heart, the historian says something to the effect of "A historian's job is to weed through a tapestry of conflicting lies." It's similar to "History is written by the victor," which can describe how after the rest of the Jewish pantheon was eliminated & their followers cut down, the narrative was developed that Judaism has always been about following only one God.

Wind ~a breath of heart is a shitty old eroge no one should play, but it does contains a theme of a sleeping town that must wake up from a fantasy/dream and face reality. In that sense it is Atheistic. When the town's history professor encounters some murders, he tries to investigate even though the main characters prefer their innocent life, and initially try to resist him.
