In MGS2 it was revealed Ais had taken over an omnipresent illuminati-like organization. It's not exactly religion, but there are a lot of themes about questioning what you were taught in the story.

It's similar to "History is written by the victor," which can describe how after the rest of the Jewish pantheon was eliminated & their followers cut down, the narrative was developed that Judaism has always been about following only one God.
