Really there doesn't
seem to be much wrong with this description, it's just people talking about how to put non believers in worlds where belief in deities is the norm, and putting believers in worlds where non belief is the norm. Chris Avellone does a good job of this because he does it the right way. I'm not sure about those other guys though because I don't give a shit about their games.
Problem is, what do these people do when the gods clearly exist though? Search for proof to fuel their theories? That might be interesting though, but it's not something I'd buy the game for.
Personally, I don't care whether videogames have gods or not, though like

Both of these questions could be answered by there being an incredibly powerful alien entity that's worshipped as a God. Atheists in fantasy: the atheist doesn't believe the god is really a god and seeks evidence for an alternative explanation. Turns out to be a really powerful alien. Believers in science fiction: an incredibly powerful alien is worshipped as a God of sorts. No need for an hour long lecture.

Worshiping it is another thing though, since some fictional gods are clearly evil. I dislike it if people put atheists into setting like this because that just makes them look stupid and it feels like they are strawmanning real life atheists, which would imply that they believe that the existence of a real life god is obvious and undenyable, which just leads into more stupid territory.

Denying the existence of a god in a typical fantasy setting is not unlike denying the existence of lions in real life - they're right over there, just look at them you double nigger!

In that game a primal is worshiped as a God by a one of the "beastman" races and can take a corporal form when offered a large sacrifice of crystals.
It's Final Fantasy, it's always crystals. once it has a physical form, a primal can "touch" a person and make them a unquestioning believer and worshiper. several of the beastman races have long repetitive grinds that have storylines about small groups of the races that tell you how bad the rest have become when they started worshiping their respective primal.
Players have have a blessing from the mother Crystal called the "echo" in our immune to being touched by a primal. The storyline for the game so far has been about finding a long-term solution to the problem of beast men summoning their prime roles as they often threaten human civilization.
Final Fantasy XIV does have a pantheon of gods that are worshiped by the human characters called "the 12." However, the almost never mentioned by characters except for occasionally saying "think the 12."
