OP read into the "jumping gene" theory regarding viruses. They could very well be broken-off fragments of DNA from organisms. In fact, we can very much describe some of them as "avian" and whatnot because their sequences line up with birds and shit.
It appears that mitochondria are very specialised bacteria of some sort that somehow ended up in pretty much all organisms. They're good at what they do. I haven't done much in depth research but that's what everyone is taught in basic biology these days.

I'm not an expert so I can't give you an educated answer, but I doubt it. To my knowledge all skeletal muscles are pretty much the same and even if there is enough difference for a virus to target one alone, viruses mutate very fast so you will not have your highly specific virus for long.
If you wanted to cause a specific mental/neurological change you'd be better off modyfying the virus to cause the host cell to create a certain chemical. There is actually a virus that does exactly that: The disease diptheria is actually caused when the bacteria are attacked by a certain bacteriophage that causes them to produce a chemical that causes all those nasty effects.
