I didn't watch it when it aired, but as far as I know S3 didn't air in any specific order, as it aired years after the show was cancelled. I think on the DVD of S3, the episode you mention, "Queen Bee", is Vexus's last appearance.
I suspect Vexus was rebuilt somehow after "Trash Talk", and her new form was meant to portray this, as well as the fact that she is no longer a queen. She was probably meant to be a villain again in S4, but we will never know.
