Are there some Anime that GURPS can do well? Hell yes. I'd look at things like VOTOMS, Ghost In the Shell, and FMA. But Sword Art Online, DBZ, and Naruto? There are definitely systems out there more suitable.

Tenra Bansho Zero is based on a specific setting, which they lovingly detail and explore with the setting book that comes with it, but you can easily adapt it to play specific anime settings just by dropping a few of the archetypes.

The Ninja archetype, for instance, is varied enough to allow you to run a fullblown Naruto game, complete with summoning giant frogs, shadow clones, and spitting fireballs.

It's a hard system to run because shit can go so crazy and the mechanics put a lot of power in the hands of the players... And by that, I mean the system literally tells you, "If you want to completely fudge the rules and minmax, you totally can."

It takes a little getting used to, but once you get the hang of it, you can run some crazy games.

There are also anime based on games. Night Wizard, Record of Lodoss War, etc. that might be relevant for what you want to do. The previously mentioned BESM has a lot of different modules for different anime franchises.

I've seen some folks adapt Cinematic Unisystem to run anime campaigns. The rules for jumping and running had to be tweaked to make them more anime-like but for the most part it worked really well. Having Drama Points to influence the plot was also handy. The other advice I can give for you if you want to make a game based on anime is to determine a list of skills in advance that you'll use. I found oWoD's set of skills to be specific enough to allow heroes to do things, but not large like Call of Cthulhu's where the characters end up spreading themselves a bit too thin in terms of skill investments.

Although the system that powers it is pretty complicated, Champions includes enough stuff to make it useful as an anime simulator. You might need some drama points in it to make it better able to replicate the larger than life feel that anime heroes have.
