Right, this never bothered me, I always just assumed that it was meant to signal to the audience that he was being copied and not actually transmatting in, as in it's different and he's unaware of it/taking a second to wake up. I know it doesn't make sense logically in-universe since the first shot with the effect isn't supposed to be the first time he's entered the Castle, but it's the director's way of saying "okay, these one's are different, there's something up and he's not aware of it"

I once read this Groundhog Day theory (which is a Bill Murray film where a man relives the same day over and over for anyone who doesn't know) where they were trying to work out how long the protagonist was stuck in his time loop. An extreme theory suggested that every time the film cuts to a new scene, a new loop/day begins.

It's a little extreme, but maybe we can assume that the first scene with the effect is actually the first time the Doctor enters the confession dial, and every subsequent scene is another loop/reset. But that doesn't account for the skull and the bird written in the sand does it..

OR maybe we can assume that with every subsequent reset, it, for some reason, takes more energy and thus takes longer for the Doctor to materialize/wake up..
