Basically, I'm curious how can I get better translations from using these programs? I'm seeing english words, but the sentences most of the time don't make much sense, and sometimes a japanese word slips in there too.

How can I improve the machine translation?

Well what programs are you using first of all? Chiitrans? You can use custom translations for any lines you want replaced. VNR has a similar function although it's a bit more complex. VNR with Chiitrans2 is what I utilize with Chiitrans using Honyaku and my text replacement list for things like names and common sexual phrases. It also helps that if you can't understand even kana that you can use VNR to give you romaji above the japanese text to transliterate the text for you. Transliteration is useful for understanding common words you know but don't know how to read in original japanese, along with being able to parse when a character is doing something like laughing, or making an onomatopoeia while also talking. That way you can figure out when your MT is giving you something absolutely stupid it might be because it's trying to translate sounds which don't need to be translated at all.

I have not made an example using VNR since I've started using it. These older images also showcase something that doesn't work anymore (Google and Translit Google no longer work with Chiitrans) but they do show what I mean about parsing non-dialogue from dialogue, and the general usefulness of transliterators, and EDICT's dictionary translations for troublesome words you might not know. Though you might not grasp the grammar well you can generally pull from context that the line being spoken by Aoi here would sounds something like this:
