So I bit the bullet and just started e-mailing some of the contact addresses for universities in Japan. How much help can I expect from them for applying? Recommended programs/colleges? Study abroad general, I guess.

In most cases, all you need to know to apply is already on their website. If you can't figure out how to apply from there, you stand little chance. That said, they'll probably at least point you in the right direction (on their website) regarding application.

Unless you're fluent in university-level Japanese (which is unlikely), you're going to have a very hard time attending a Japanese university. That is, unless you can find a university where the sole language of instruction for your program is English (ie, all your classes are taught in English - there are a few out there!). But even then, you should probably know at least quite a bit of Japanese.

Just FYI, it's probably a better idea to go to school in the US and then study abroad in Japan.

Given that it's the University of Tokyo, entry would be quite competitive. I imagine that other universities have similar programmes, though they would probably mostly be big or prestigious types too, because more minor universities are not so in to internationalisation.

The University of Tokyo's PEAK program has one serious drawback though: they only offer two courses of study. Unless you're specifically studying Japan/East Asia or Environmental Science, PEAK won't work for you. Todai does have some other English-language based programs other than PEAK.

The University of Tokyo is also part of the Global 30 that I mentioned in >>479 (the Global 30 is a group of thirty Japanese universities which all offer at least some programs entirely in English).

AFAIK, in addition to all of the Global 30, JAIST (JAIST doesn't have undergrad programs), ICU, Sophia, and Temple (don't go to Temple) all have English programs as well. The new Okinawa Institute of Science and Technology is also all English speaking (though they're not open to undergrads).

There are actually quite a few programs at different unis in Japan that I've found for a full four year experience taught in English. They all look great. Mostly I was hoping that I'd get some guidance in applying for scholarships/grants/etc., how loan programs work over there (or if I have to get them here), and the like, but it seems they can really only help with helping me understanding the housing issue.

That said some of the undergraduate stuff looks great. I think I'm gonna shoot for the GIGA program at Keio.

There are national scholarships for long-term international students. You might also be able to get an American scholarship (but if you do this could make you ineligible for some Japanese ones, so weigh it up first).
