Watching the anime version I can't help but notice certain references I missed when I read the manga.
Like Jotaro's name being a reference to the pronounciation of Tarot, or that all the main characters aside from Jotaro have Stands that correspond to the five elements in chinese philosophy(Earth, Metal, Water, Wood and Fire).
Also, Joseph gets his wallet stolen in his first and last appearance in the series.

Somebody pointed out a (probably coincidental) theme with the naming of one girl per part (except four): they have the character り either first or second. Erina, Lisa Lisa, Holy, Trish, Jolyne, Rina (since she's Johnny's wife, she's counting for SBR) and you've sort of got Holy again.
Obviously (E)Rina is intentional but I'm unconvinced about the rest.

is it even a reference if it's from the same universe at that point?
The jonathan and jotaro hats make sense, but the jonny and illius hats just look like merchandise from the race. The store is called SBR though, so it's probably more likely that it's "Conveniant plot reference place"
