That's because in manga philosophy, faces are supposed to merely show facial expressions, e.g. for emotions. The nose doesn't contribute much to facial expressions in general (because the only muscles present there are those for nose-wrinkling), so they don't waste much time making it pronounced. Plus Asian noses are usually flatter than Westerners' ones, so they aren't as dominant in Japanese features.
