Short answer: She probably used to belong to an alien nation of some sort, but now no longer does due to being a rogue agent.

Long answer:

Her belonging to a fraternal order of what is reffered to as the 'Galaxy Space Patrol' implies the existence of a galactic-level society of some sorts, perhaps a single nation but judging from the name a 'United Nations In Space'-type deal. Considering we know next to nothing about the larger universe in the FLCL-universe, I can only extrapolate that she was at once point considered a reputable citizen of an unnamed foreign nation which had a connection to their equivalency of a security council. That is, if she's not lying about her position. So, she did have a nationality.

However, it's at least somewhat implied she went rogue during her time in FLCL, and may consider herself a stateless entity beholden to no laws or borders. Her willingness to commit Xenocide is likely not in line with the values of whatever a 'Galactic Space Patrol' seeks to enforce.

If her actions were not sanctioned, which they likely weren't, she's probably considered excommunicated by the greater galactic society; though again, I can't know this for sure.

The Netherworld seems to be mostly linked to Japan (like Aokigahara, Chuubu Region) and Gensokyo, but Hakugyokurou is actually a place from Chinese mythology.

I guess, you could call her Japanese, especially since her mistress is Japanese.

As for what region:

Both Saigyouji Yuyuko and Konpaku Youki witnessed the Saigyou Ayakashi in full bloom nearly a 1000 years ago.

It's suggested that Yuyuko is Saigyou's daughter.

According to Wikipedia, Saigyou "lived alone for long periods in his life in Saga, Mt Koya, Mt Yoshino, Ise, and many other places". All of these places are in Kansai region.

Saigyou's daughter and wife are allegedly buried in Katsuragi, Wakayama Prefecture, Kansai Region.

Of course, this only means that the Saigyou Ayakashi, parts of Hakugyokurou and my waifu's mistress are most likely from Kansai Region. It's unclear where Youki is from.

I think of Patchouli as a citizen of the world of sorts. She's probably traveled quite a bit, despite her preference for staying put. I can imagine that she is originally from somewhere in Eastern Europe like the rest of the SDM cast. Her spellcard names come from a variety of different cultures, and it could simply be the case that these are things she's learned about from books and stuff, I think that surely she's been to some of these places, going out and seeking new knowledge. That's probably the best thing to get her moving actually, knowledge.
