Both these are top tier shows in every regard.
The following don't quite explicitly reference philosophy, but rather show it by example.
Serieal Experiments Lain, much so.
Cowboy Beebop is a good and fun show, their are various encounters with different life philosophies through the various characters.
Ergo Proxy, a bit.
Miyazaki films, with naturalistic, Tao-like philosophies. For example, Princess Mononoke is a good one.
Princess Tutu, in a way.
Kara no kyoukai makes some references at times.

Also, Bokurano, RahXephon, and Revolutionary Girl Utena should also probably be noted. Really, though, it is NGE which has influenced future works.
Miyazaki's films are all highly philosophical, in my opinion, and Nausicaa is especially recommended.
Really, there are MANY anime which should probably be included here as well, regardless of personal taste. Lots of titles in the Gundam series, and N. H. K. Ni Youkoso as well.
For me, the ultimate philosophical anime was Raki Suta, simply because it has strongly impacted my outlook on life, as well as my hobbies in related areas. I don't expect anyone to share this opinion, though.

On a semi-related general topic: One thing I've noticed about Eastern philosophy (in my admittedly superficial overviews of it) that I find rather interesting is how it has a much more of a classical "philosophical" domain of inquiry. There is a lot of "philosophy of life" kind of stuff going on in Eastern philosophy from what I've seen, but not so much really the esoteric deep-in-the-rabbit-hole logic of Analytic philosophy and the... whatever esoteric shit you'd describe Continental philosophy as dealing with.
I know that Buddhism has some possible connections to many-valued logics, but does anyone else know more about this? Are there any good contemporary Eastern philosophers (who aren't fucking Buddhist; I don't hate Buddhism, but I hear about it enough).
