This has made far too many leaps for my taste. Nothing there except the fact that ORAS and RSE are different universes has been stated as of right now.

But in one of the Pokemon Centers in ORAS, there is an NPC that mentions that Pokemon Centers use to have an upstairs for trading and battling. I know that sounds autistic, but if an NPC remembers little details like that wouldn't that mean RSE and ORAS are in the same universe?

Current Theory:

Pokemon Platinum causes a shift: when Lucas/Dawn entered the Distortion World and fucked shit up in there the universe branched out into two altering past and present, leading to Pokemon Black/Pokemon White alternate realities.

Pokemon ORAS is the altered past thanks to Lucas/Dawn's shenanigans.

It's mostly conjecture, yeah, but there's a measure of logic. R/B/Y/G/S/C are completely incompactible with later titles, so it'd make sense to confine them to their own universe. R/S/E can trade with FR/LG, and all can transfer to D/P/Pt/HG/SS->B/W/2, after which it will say the pokémon arrived "after traveling through time". It's not until transference to X/Y, the first games to have Mega Evolution, that the text changes to "traveling through time and space".
And in the postgame Hoopa is making tears between dimensions creating the mirage spots where you capture legendaries. These often have old battle music, eg. Lugia and Ho-Oh have their HG/SS battle music, the legendary Beasts have their G/S/C 8-bit music,… the implication is that you're stealing them out of those games, that are part of other universes.

It could also have been that way in that universe, once upon a time. There's another trainer mentioning how in the past trainers used link cables to trade and battle. Sometimes they like to break the fourth wall.

I like you trying to expand on the lore, but alternate dimensions don't really need a reason to exist, they just do. And Zinnia mentions Mega Evolution never came to be in the other universe because in that one AZ never fired his doomsday weapon, thus creating the Mega Stones. This goes back way before Lucas/Dawns shenanigans with pokésatan. Also no reason to believe the B/W parallel realities need a reason to exist, it's been the case since Red and Blue.

Some guy on Leddit was making a rant about how AZOTH was a plan to end the franchise, and I was just looking for Blissey Bases, so I decided to whip up this beauty.

The alternate dimension in which Gen 6 is CONFIRMED to occur in. During the Delta Episode, we're informed that Mega Evolutions are indeed not in the original game series. The next game, Pokemon Z, maybe, would have Zygarde purge the current dimension in order to remove the imbalance caused by the great amount of power generated by Mega Evolutions.
Even better, maybe Zygarde merges the old universe with the new one, allowing them to keep continuity, effectively retconning RSE and ORAS into one, in which ORAS overrides RSE in terms of plot/timeline. This would allow for Game Freak to explain why the anime series has Ash and Friends using Megas, they are simply in the merged timeline. Before the XY series, there was no Megas, and Kalos is just a Frenchy place. Then it's merged, Megas are discovered, and Ash moves there to find out more.
I think I've left a fair few plot holes in my idea, but it's too late to read over what I've said…
Anyways, that's how I think they'll retcon Megas into the universe, as we know that, by the way the anime is produced, Ash travels amongst these regions in the order in which we the viewer see them, so they can't just say 'WHOOPS! Turns out they were in RSE, you just weren't looking hard enough…'
