Well even in the games it's practically canon that it happened in the past. I think it would be a bit more taboo than interracial relationships are now, assuming they are at minimum roughly equal to human intelligence. If they're clearly well under human intelligence it would be as taboo as bestiality.

I have to agree. Fucking your zigzagoon is essentially fucking your dog.
Fucking your gardevoir, on the other hand, is fucking your dog, but she's also really sexy and does your taxes. Or, really, math homework, since trainers start at ten or younger.

So, it's a really complicated system that you'll end up judging on a case-by-case basis. Or, you could just move out to the sticks and breed rapidash where noone's going to find out, saving yourself the worry and making a fine profit to boot.
