I've read a couple of guides on how to do it but I'm still confused about one thing. What version of the base game am I supposed to have? 1.0005 or 1.0006?

1.0006 works fine.

I just installed soup and im wondering what the recommended difficulty is, since theres Cadet, Advanced, Elite and Marked One difficulties.
Collector freeplay is just a regular freeplay mode right?

Yup Collector is pretty fun, but you start off with a lot of the best gear so I usually sell everything off to avoid being overpowered.

Go for Marked One difficulty, AKA Master, usually the best one to go for anyway but in Soups case it's just balanced better.

Don't forget to throw in the texture packs (Absolute etc) to make it a little less ugly.
