The Nerevarine was sent to Morrowind and released by Imperial order. What led them to suspect the player character in particular? Did they get information from Seif-ij Hidja, who claims in the book The Doors of Oblivion that his master was told of the Nerevarine by Azura?

The reason why you're put into the prison is invented by the player.

My nordic warrior is imprisoned because he disobeyed a commanding officer.

My altmer mage is imprisoned because she had an accident with magic that hurt other people.

And my bosmer thief is imprisoned because of theft, murder and possibly rape.

You're thrown onto the prison boat cause the prophecy literally says: On a certain day, to uncertain parents, incarnate moon and star reborn.

The Emperor saw the signs and sent you in as a form of religious manipulation, he had no idea you were the true incarnate until your character started to show more and more signs, and completed more and more trials.
