You obviously misread my last post. Evangelion doesn't just have alien artifacts. It has aliens, captured aliens, beings engineered from aliens, and likely alien human hybrids.
Lets not forget that the entire reason the Eva pilots can even sync with the Evas is because their mother's soul is bound to the thing (unbeknownst to them.) There's also Rei, who is a clone of Shinji's mom's flesh, and likely has some DNA from Lillith in her too, seeing as how she is the 'throne' of Lillith's godlike alien soul.
The Angels themselves are trying to connect/merge with the minds/souls of the pilots. The term 'mind rape' comes from the term fans gave to what the Fifteenth Angel, Arael does to Asuka. We see her forced to relive her fucked up childhood. Similar events, though not quite as extreme happen to Rei, Shinji, and Touji.
In fact, it that very exploration of the human psyche that makes the show so scary. We are with the characters through all this weird scary shit, then we get to watch as their psyches are coldly picked apart and scrutinized. There is nothing more frightening that the human mind.
