Yes, losing some challenges shows this (get hit by the lasers, don't defuse the bombs in time, etc), and her dialogue in the core about her map being wrong also pretty much cements it. She also claims that she did it to persuade you not to go fight Asgore, but it's made clear by her behavior that she uses that as more of a guise for her need to self-insert as a hero into your life.

The only legitimately "bad" thing to happen to Alphys was Mettaton becoming distant when he became a TV star, but one of the Neutral ends shows he still very much cares for her and regrets this. In the True Pacifist victory lap you can see Metta reconnecting with Napstablook, so it can be assumed he would do the same for Alphys, one of his only true friends.

She gets no consequences for her wrongdoings because "waaah she's guilty and depressed". By no means should Undyne have been okay with the Amalgamates. And on a more meta note, she ruins the flow of Hotlands immensely with her annoying phone calls. I don't understand why anyone likes this character, even Toriel's lack of punishment is easier to stomach than hers.

She didn't construct the puzzles, she guided the player through them and various events staged by Mettaton to make Frisk think they were in danger. She doesn't have to leave her lab to do so, it's established that she has remote control over a lot of Hotlands (the core being its own establishment, hence her inability to manipulate it to her plan).

The Amalgamates were only happy with their existence after Frisk came down to pacify them. Before that they all seemed pretty miserable, Lemon Bread and Snowy's Mom most of all. She isn't loathed for making them, she's loathed for keeping them trapped in the decrepit True Lab for what can be assumed to be years to avoid facing the families and the anger she perceived them as having.

There's no indication Frisk jumped into Mt. Ebbot to die. The monsters that attack you all have a pretty good reason to want you dead, which is at least understandable from an outside view. Alphys just manipulates Frisk and gets away with it.

to me, it's the fact that his life is more realistically shit. I self insert into it because I logically can. I'll never be turned into a flower, or have my soul/body stolen, however it's very possible that I will be stuck at my awful dead end job for the rest of my life and that is more scary then anything else I can ever imagine
